Best way to store with shore power?

I've got a question. My rig has two 12v deep cycle house batteries. The Freightliner FL112 has 3 12v cranking batteries for the truck portion. They put in a Iota converter charger (not an inverter) in the storage bay next to the deep cycles. There is a large round switch there too. The switch is labeled 1=motorhome, 2=chassis, and there is a "off" position and "both" position. I'm thinking when I put it in my storage unit and plug into shore power it would be best to set that large switch to "both" and that will make it so the charger will charge all 5 batteries. I did look at Iota's site and this charger is a "smart" charger in that it will monitor the batteries and not overcharge them, it will float when they're full. Does that make sense to store it that way?
